You can do this with your fingers, but it's often more convenient to temporarily fix the stencil with painter's tape or adhesive spray. Use a roller or brush to apply the paint or ink. Make sure not to use too much paint or ink. You can also use a spray can for application, which is even faster and yields a beautiful result. Remove the stencil carefully immediately after painting while the paint is still wet. Clean the stencil after use and use it as many times as you like!
